Screaming Eagle 6 speed question

My '06 Street Glide took me a little over a year to rebuild my blown 95" engine. Finally got it done, took it for a ride (refilled all the oils first yes) and the Trans howls in 3rd,4th and 6th. Still works perfectly. I am guessing a bearing dried out and corroded a bit or seized? Anything different about dealing with the SE 6 over a standard 5 SPD?

Just trying to prepare myself. And I did about 45,000 miles without the 6 spd whine I hear about before this.

Is that an issue? I am hoping it's just a bearing...would be nice to have an idea before pulling my bike off the road.
