Does it exist an aftermarket cam position sensor for MM EFI, or is it only H-D OE available?

Would it be correct to assume that an OEM 32496-99 CMP are identical to an OEM 32793-00 CMP, with the exception of wiring harness length and plug/pins?

I believe that is a reasonable assumption.
Speed costs money. How fast do you want to spend?

They are interchangeable so yes to that part of the question.  There is also a sensor in the Drag book so you've got an aftermarket option also.  It's 1022-0197.

That drag part number is a CKP (crank position sensor) but the OP wants a CMP (cam position sensor)

I guess two options are available for MM EFI bikes with defective CMP's, Delphi conversion or carb conversion.

I took for granted that the MOCO had obsoleted this CMP's, to my big surprise they hadn't, they are still available, and represent an obvious third option 😁

Just an FYI here of something that might not be well known.  Apparently in 00 they moved the connector from under the engine near the brake pedal further back and also changed the gender of the connector on the CMP.  I installed the 00 oil/air gauge kit on my 99 and this was my experience.  Anyway if you need  to change the gender of the connector you may know this is a Deutsch solid barrel connector (see Scotty's illustration above)and requires a very expensive tool to make a proper crimp.  However I found this connector is also available in an open barrel crimp version and works with the existing socket housings just fine.   It is what I used.  The open barrel crimping tool is cheap and can be found almost anywhere and works on just about every other connector on your bike.

No need to fear this kind of connector anymore.  I used the medium setting on my open barrel crimping tool and it worked perfectly for me.

That's a good heads up
