Can i disconnect the wire on the ignition switch for the fob lock for the steering or no?

It has a connector, so it can be unplugged.
Ignorance is bliss, and accuracy expensive. How much of either can you afford?

Yes I know I had to unplug it to get the switch out.They say there have been problems with the wire rubbing ans shorting out. Will it cause a problem to leave it un plugged?

No- all the components share wires, so the system shouldn't notice.
