Wiring on a 48 to 57

Bought a VT wiring harness for a '48 to '57 pan. It has the standard wiring diagram included thats the same as in the Clymer manual. I have 2 questions.
1. it appears the relay is live all the time with power from the NO.1 position on the ignition switch, red wire, is this correct?
2. i am running a CE 5000L generator/alternator combo that has 2 terminals but the wiring harness has 3 wires, red, green and black with an extra one from the generator to the relay. Which ones do i use?
I think I need power to the generator, which is the red wire.....so live all the time(why), and the other wire from the generator back to the generator light, is that correct?....would that be the black??. So I discard the green?? Any help before i fry myself would be appreciated, thanks.

The Red is your hot to the GEN and stays hot always. Back when you needed to polarize the GEN every time a wire was disconnected you needed a source of power to do so, and it was in a convenient spot. The Black will be for the dummy light. The Green (IGN Switch to Relay) sent a signal to the relay when the Lights were on, causing the GEN to step up the amps, since there is no connection  on your CE5000L you won't need it.

Thanks Pynzo info much appreciated. With the 5000L can I only use a 5.5 amp battery. All things electrical on the bike are standard except I'm running dual plug heads but using electronic ignition, so 3 ohm coils. I have read that its more to do with heat from the oil tank that kills the battery rather than load.....to a point I guess.

Your battery choices are much wider then just the 5.5amp battery.  I have the 5000L generator and use it with a YUASA YTZ14S (12amp) battery.  You can run a larger battery with the low output regulator on the 5000L.
