Your manual only mentions making Adaptive Knock = zero in conjunction with tuning the spark tables, not during vtune.

if you leave those on, will the software not throw out data while they are active?

The software will toss out all bad data.

when the AE and DE tables are active, the waiting light comes on indicating that closed loop data is not being collected at that particular moment. Same thing happens when someone leaves the PE mode active (when the PE mode switches afr to open loop).

you might have been viewing Doc's manual without realizing that was Doc's manual.  It has a MT cover sheet and manual format.
