CV or S&S Super E???

 My 88 FXR has a Keihin Butterfly carb. I want to upgrade to something better and more tunable. Im not sure between a CV or a S&S Super E. The motor is stock for now but this winter I am putting in a EV27 cam and adding a Thunderheader. I also may do some mild headwork in the future. I know the S&S has good performance out of the box but they make some decent upgrade parts for the CV as well. Any thoughts?

Both good carbs, CV is a little more friendly as far as low speed performance, in town kinda riding. My preference is S&S though.

Super E, especially since you may do some headwork, pipe, and cam in the future...

While I love the CV on the FL style bikes...I much prefer something more Sporty for a Bike Like the FXR.
mine wears an Original Screamin Eagle [Andrews Flowmaster] But, an "E" would be as good.
Especially with a Cam and a "real" valve job!

If you want gas milage go with the cv. If you want performance go with the S&S.

Like Ray said.
To pep up an FXR..you're definitely on the right track. Replace the exhaust...Thunderheader is fine, but there are other choices IF you can find'em. Aftermarket exhaust options for that bike are getting hard to find. The EV27 is a GREAT choice for a new cam. REALLY wakes up the mid-range. While you're going to be down getting those changes made..have .050 or so shaved off the heads. Cheapest, most effective bit of "headwork" you can get in terms of bang-for-the-buck. All of the above will get you a really sweet FXR that is still totally rideable without headaches that seem to come with more radical modifications.
HOWEVER...like Ray said...don't make those changes, then come back here trying to maximize fuel mpg.

I have a S&S E and EV27 cam on my fxr.  Heads are shaved 0.060. 30 thou head gaskets. For 80 inches it gets up and goes. Bike came with the E carb already on, but back in the 90's I used a 40mm mikuni on a couple bikes and liked them

As others said both good carbs but my vote goes to the E.

I liked the Es I ran on my shovel but they were earlier models w/o adjustable air bleed and I am certainly not a tuner. I think for ass kicking the E is a better choice especially with a cam change and Thunderheader. That said, after running a couple different Keihin CVs (with same cam and the Thunderheader) I might have lost a touch on top but I don't feel I will be going back.

I have the ev27, Crane HI-4, Thunderheader, Mikuni Carb, 30 head gasket and a little trimming on the heads on my 88 FXST and it runs super strong. Never could get the S&S to run right on it. The Mikuni ran great out of the box for me.
