1999 1200 Custom, speedometer does not read right, have changed the vss and replaced the speedometer with new parts, any ideas?

Make sure your charging system is putting out the correct voltage. Too low or too high can cause some speedo problems.

Try cleaning the sensor. They have a habit of collecting swarf and grunge from the gearbox on them.

Found problem, sensor wiring harness was smashed and all three wires were bare and touching inside the sheath!

turn key on and wait 3 seconds,watch needle it will move down then up,synchronizing itself.If you don,t do this each
time before starting,the speed will read approx 20mph slow every time.mine does this and a few years ago I'd reads an article about it.(sorry i can't remember witch magazine)
