Can an aftermarket MP-3 player be used to play through the stock Harman Kardon head unit?

Use the AUX Input. There are also several Bluetooth devices available which work well through the AUX.

That's what I do. iPod I lower fairing with cable zip tied to bars. Plug into radio and on aux.
