What do I need to do to get my gear case cover to line up with the camshafts? 5 Holes in side cover ,  I cannot get the right side cover back on ?

If you pulled it with the pushrods still in place, the spring pressure is loading the cam(s), not allowing the proper alignment for the cover to fit.

Ya I did , so I need to pull the pushrod cover and loosen the push rods right ? canIdo this with the engine installed ? 88' 883 It is real involved?

If you have non-stock adjustable pushrods, yes. If not, you have to disassemble rocker covers to relieve valve spring pressure.
