I purchased TTS for my '10 Ultra.  I have exhaust on order but I have not received it yet ( Ride Shack).  I just installed a ventillator air filter.  I want to load the CTC009-01 file (AC, Factory 2:1:2 exhaust).  Can I just load the file and run with it without doing a vtune .... I will change the file and vtune after the exhaust shows up.

Yes you should be fine.  Steve sets up the files with some margin of saftey.  After you Vtune it will run much better.
