The instructions that came with the pipe say to use the cone style exhaust gaskets and to not use the SE flat style? all I use is the SE flat one's, with the SE heads that I have I would think the stock cone style would crush into the port too far?

I used the flat ones on mine, with out any problems FWIW

I don't know how the SE head ports compare to 06 stock heads but I have never had any of the stock gaskets protrude into the port on my 06 headed bike with ST and stock gaskets.  When I was running 04 stock heads the stock gaskets just barely crushed into to the ports and I mean just barely. I did not use the SE gaskets but my buddy did when he went to the ST and sure enough they leaked.  I have never had any leaks with the stock gaskets on the ST.

When I put the stock gasket into the port they protrude into it on the sides, looking like that it would hurt exhaust flow and thats without even mounting and tightening the pipe up?

I am also using the thin, flat SE exhaust gaskets with the Supertrapp Supermegs on my EVO.  No leaks.
