I was going to replace my cams with gear drive and found that my pinon run out is.017. So the crank has to come out what options do have when going back together? This is a 03 FXST 95" with the HTCC CNC ported heads 45 mikuni. Do I fix the crank and put it back together like it is or go with a stroker crank.

 There is a b crank (welded) in the swap meet section with good numbers if you decide to stay stock stroke.

You can take the crank out and have it plugged, trued, and welded pretty easily. Or use one of these.
