Power Commander Question

I have a 2005 Heritage Softail, Power Commander III USB. PC shows 2 maps for my exact set up, exhaust, A/C, ECM. The only difference is the year. They show one for a 2001 and one for a 2006. When I do a map compare between the two they are very different. My question is which year is closest to my 2005, I thought Harley changed the injectors in 2006? Is this right?

Use the 2001. 2006 is different animal.
