V&H true duals and slash cut slipons
95 in flat top pistons
it has a racetuner map in it so dont know if that means the ECM is stage 1 or 2
stock cams
SE air cleaner

If you already have racetuner why not just get it tuned properly.  PC3 on top of the Racetuner map seems like a waste of money and time.  There will not be a canned map to fit this combination if you have a racetuner download.

This sounds like you bought a SERT and then have had problems getting it "right"? So you bought a Power Commander to make is easy?
Now you need to get it to a tuner, because there is no map available for your present tune condition.
A good tuner will be able to use either system to get your bike running it best. You will find there are more tuners who can work with PCs than SERTs, and that's ok since you have both.
Do the research and get to a tuner,

PS - The problem with your tune lies with the tru-duals as the stock and SERT maps are for the stock "Y" pipe 2into1 system and the fuel requirements change front-to-rear when going to a tru-dual system.
